The Anti-Nuke doesn't seem to be able to shoot right above it, so I am curious how will they compensate it or is it gonna be their weakness

This is a good question and after taking another look I can see what you mean.

I do wonder which it will be, possibly a question for the devs to see what they say

It's probably going to be the weakness of The Guard T3 Anti-Nuke. The only work around I can see is making sure to have it shoot when the incoming nuke is still in it's line of coverage, otherwise it's going to be taken out by the nuke. It's just almost like the same EMP Launcher used in Halo The Series episode precisely.
